I cant help with the current chip problem you have but your original problem sounds like the E drive was full maybe?
Do you have a backup of your eeprom on your pc?

Currently I am using my Trusty to format the drives as that has a Sata adapter as well, but ultimately for the 360 cased Xbox to be viable it needs to be able to prepare the 360 drives itself, so I either need a bios that is capable of booting to the memory card or i need to start making a Dvd drive...

swapping a bios will not corrupt your hdd, if another bios has a different hdd table then it will not be able to read your F and G drive, thats why we always say to put your bios flashing apps and bioses on E as it will be able to be read that partition no matter what and you can reflash your backup...

Sure you can use that drive in that xbox, if you have a more recent mod chip than the old skool 29 wire jobbie you can update it if you have a 29 wire jobbie with a bit of extra work you can disable it and flash the tsop.
