So basically, if transfer speed isn't the issue I shouldn't worry about the protocol in use as CPU usage difference is minimal.
I don't think SMB speed is problematic for SD content so thanks, I'll stick with SMB since I don't want to rebuild my library!

I find it odd that you get different sound levels when using Coax vs TOSLINK. Logically they are exactly the same signal, bit for bit and at the same transmission rate. Keep it at cable select also. Seeing as though you are using an X3 modchip, why not give the bios I use a go. Not the one I posted but an M8 bios and then see if that improves your boot times. Looks like the compiling script cannot find Visual Studio. Have you completely installed the XDK? If yes you should check that .vcproj files are correctly linked to the correct version of Visual Studio.
